If you use a digital guitar tuner, you are tuning your strings to the 12-TET versions of E, A, D, G and B. None of them will be perfectly in tune with each other, but they will all be wrong by an acceptable amount. Also, songs in the key of E won’t sound any better or worse than songs in the key of F or E-flat.
